When I have to split like that, I generally try not to have Genis and Raine in the same group simply because casting spells takes time. I know you can customize all sorts of things to make it work, but I like keeping things simple.
As for regular roaming around, I always have Lloyd, Colette (or Sheena depending on where I am. I'll never have both of them in at the same time), and Raine. For boss battles, I'll make Raine only use her healing spells.
[SPOILER]Are you talking about the alternate ending where you get Kratos back? I have yet to try that. I want to finish my second run through in canon (which also means pairing Lloyd and Colette, XD) before messing around with the plot.[/SPOILER]

Colette and Sheena are my favorites, but I like all the characters, even Zelos, who annoyed the crap out of me the first time I played through the game. Now I just think he's funny, XD.

Oh, don't worry, if you want Lloyd and Colette, then you'll be fine. The only way to get Kratos back is to have him do the night in Flanoir with Lloyd, but I'm guessing you'll do that with Colette, which is really easy.
