These are my top 3 favorites:

Donkey Kong Country - Aquatic Ambience
Donkey Kong Country 2 - Bramble Blast
Mirror's Edge - Main Menu theme (I've never played this game, but I've heard some songs from the soundtrack and they're great!)

basically the entire Final Fantasy 7 and 6 soundtrack.
oh, and the Super Smash Bros soundtrack is good for nostalgia.

My favorit songs would have to be....
1. Wolfs theme from Starfox assualt
2. Corneria from Starfox 64
3. Final Fantasy 4 opening and boss battle themes
4. Opening theme for Tales of Vesperia ( this one is probably my favorite)

Scars of Time -- Chrono Cross

Radical Dreamers: Without Stealing the Jewel -- Chrono Cross

The Extreme -- Final Fantasy VIII

Terra's Theme (piano version) -- Final Fantasy VI

Waltz for the Moon -- Final Fantasy VIII (I also love Eyes on Me, but frankly, it's got a bit too much Engrish for me to take seriously. XD So this works as an alternative!)

Frog's Theme -- Chrono Trigger

I have a lot more, but they will likely all be from these games. XD Also holy daggum, I really want to go play some video games now. XDD

I'm taking this to mean "songs", not "soundtracks" (because then we could be here all day).

So, probably my favorite song taken out of the context of the game, heard completely on its own, would be "You Were There", the credits song from ICO. It's sung by a young boy whose voice hadn't changed, and I love little boys' voices Plus, it's such a beautiful, ethereal sort of song.
