I like to listen to covers because some artists seem to be good at presenting a different spin on the song, rather than giving us a note by note cover. Here are some of my faves:
"All Along the Watchtower"-Jimi Hendrix
"Higher Ground"--Red Hot Chili Peppers
"Rock On"--Def Leppard
"Twist and Shout"--The Beatles
"Enjoy the Silence" and "Smells Like Teen Spirit"--Tori Amos
"The Man Who Sold the World"--Nirvana

Here's some of mine.

Beautiful Day (U2) - Sanctus Real

Come Together (The Beatles) - Aerosmith, for the hilariously bad movie Sergeant Peppers' Lonely Hearts Club Band

Jumpin' Jack Flash (Rolling Stones) - Elite Beat Agents soundtrack

Also, do video game remixes count? If so, we could be here all day.

One Eighty does a nice version of "Vacation" by the Go-Go's.

Evanescence "Tourniquet" - this song is originally by Soul Embraced.

Extol "Shadow of Death" - it's very similar to the original song by Believer, except that it's faster, cleaner, tighter, and better.

There are too many to list, from Devo's "Satisfaction" to this.

I have to say, the only covers of Beatles tunes that worked well for me would be the Aerosmith version of "Come Together" and the Elton John version of "Lucy In The Sky With Diamonds" .

On the other hand, the Beatles did several covers that are my favorite versions of the tunes.
"Act Naturally" (Buck Owens)
"Twist and Shout" (Isley Brothers)
"Roll Over Beethoven" (Chuck Berry)
"Please Mr. Postman" (some chick in the 50s, can't remember)
"Rock and Roll Music" (Chuck Berry)

Some favorite covers unrelated to the Beatles:
"People Get Ready" the Rod Stewart / Jeff Beck version is one of the few things by Stewart I genuinely like, and it is my favorite version of this tune.

"Sloop John B" Beach Boys version

"Suzie Q" Creedence version

"Johnny B Good" both the Buddy Holly version and Elton John version.

"What A Fool Believes" Dooby Brothers version

"Barbara Ann" Beach Boys

And with a bit of sadness I must admit that most of the people reading this post are younger than every single one of these recordings.

Lacuna Coil do a pretty good "Enjoy The Silence" (Depeche Mode), as do Anberlin.
"Love Song" (The Cure) by Anberlin.
"Livin on a Prayer" (Bon Jovi) by Stellar Kart.
"You Put This Love In My Heart" (Keith Green - classic!) and "Take On Me" (A-ha) by MxPx.

A lot of the stuff by the Gimme Gimmes.

And this one of the Monkey (Magic) theme song:

Nightwish - Over the Hills and Far Away (Gary Moore Cover)
Black Majesty - Six Ribbons (Jon English Cover)
Van Canto - Wishmaster (Nightwish Cover)
Van Canto - Fear of the Dark (Iron Maiden Cover)
Van Canto - Kings of Metal (ManOwaR Cover)
Groove Coverage - Poison (Alice Cooper Cover)
Pathfinder - Moonlight Shadow (Mike Oldfield Cover)
Royal Anguish - Mary Did You Know (Mark Lowry Cover)

Those are the best covers IMO... ones that actually took the originals and did something unique with them. Or just made them sound better than the original (Van Cantos Kings of Metal, Pathfinders Moonlight Shadow, Black Majestys Six Ribbons... and as much as I love Alice Cooper, I prefer Groove Coverages version)

I never realized Nightwish's "Over the Hills and Far Away" was a cover, I love that song though. And I'm definitely interested in hearing Evanescence's take on a Soul Embraced song as well as ADTR's version of "Over My Head".

"Apologize" -originally by One Republic covered by Silverstein and Ryashon.
"Maniac" - Covered by The Great Escape
"I Just Died In Your Arms" - originally by The Cutting Crew covered by Inked in Blood
"Carry on Wayward Son" - originally by Kansas covered by The Showdown.
Legend of Zelda theme covered by System of a Down.
"Right Here Waiting" - originally by Richard Marx covered by And Then There Were None
"Safety Dance" - originally by Men Without hats covered by Face
"Crank Dat Soulja Boy" - covered by I Set My Friends On Fire
"Gangster's Paradise" - originally by Colio covered by In Fear and Faith

Oingo Boingo's rendition of "You Really Got Me" by The Kinks
Five Iron Frenzy's rendition of "It's Not Unusual" by Tom Jones
"Bohemian Polka" which is Weird Al Yankovic's polkatized version of Queen's "Bohemian Rhapsody"
Metallica's "The Ecstasy of Gold" by Ennio Morricone (from "The Good, The Bad, and The Ugly")
And of course......Bob Dylan's "Mr. Tambourine Man" as performed by William Shatner

more good covers:
"RESPECT" by Aretha Franklin (yes it was a cover. Otis Redding did it first, but she did it better)
"You've Got a Friend" by James Taylor (originally sung and written by Carole King)
"Ball of Confusion" by Love and Rockets (originally done by Temptations. This one's a techno version, and it actually works)

Hmm, I'm not too knowledgeable about covers, but I do much prefer Red's cover of "Ordinary World" to the original. And yes yes YES to "Jumpin' Jack Flash"! XD "I was baaaaawn...." They made it crazier and faster and so much more fun for the game.

I also love the covers Celtic Woman does of various songs - especially "Walking in the Air," "Over the Rainbow," "You Raise Me Up," and "Beyond the Sea."

Five Iron's rendition of the doxology is pretty awesome too, though that might fall more under the the Ska-Punk-Neohymnissicism category.....OK....it's more of an incorporated cover and I just wanted to invent a word.

I need to go look up these two, I love both of the original songs.

99 Red Balloons - original by Nena, covered by Goldfinger (I heard there was a FiF cover of this too, but I can't find it online)

For some reason it sounds better in German, so I'm glad they did the last part in German. That was pretty decent.

I found this guy on youtube... He covers classical video game tunes and some other stuff on his guitar and he is amazing.

Here are a couple of my favorite arrangements he has done. He's got tons more though and he is excellent:

Frog's Theme from Chrono Trigger
Times Scar from Chrono Cross
Cruel Angel Thesis from Neon Genesis Evangelion
